Performance issues with a mod

I have created a very simple mod with the creation kit that removes some junk

from murkwater construction site (ugly shack remnants that cannot be scrapped,

ugly weeds, and also the annoying mirelurk queen that respawns there) These

were all deleted. Also deleted was the respawning missile launcher gunner on

the bridge over hub city wrecking that harasses my nearby settlement.

This simple mod also increases the output of the small power generator and the

small water pump.

This little mod was installed with NMM without issues, but for some reason, even

though this mod has very little content, when I run this little mod I get stuttering

in my game and the music audio sputters and cuts in and out after about 20-30

minutes of playing. If I remove this mod the game runs normally again.

I don't see how such a simple mod with very little content could cause performance

issues in the game, but I have little experience in modding. Is there anything in

general I can do to clean up this mod to the point where it functions smoothly?

My best guess without seeing the mod is it's an issue with Deleted Refs that the game is trying to find.

NEVER delete anything from the vanilla game! If you want it get rid of something open it's form and set it to "Initially Disabled" This will hide it in the game with your mod active. The game and other mods can still find the Ref if it's set to "Initially Disabled" Doing this will make your mod more stable and more compatible with other mods.
