McclaudEagle
From what I can see, a lot of the navmesh isn't linked together, some of it is possibly overlapping, and the triangles themselves are far too big. From what I remember, and having seen it in my own mod, NPCs will always follow the edges of a navmesh triangle unless they're following you. Under normal circumstances, they will not walk through the middle of a triangle. That's why it's important to have smaller triangles so their movement looks a bit more natural, but make sure not to go too mad on it.
djbausch
G'day mate. Ragegamer the tutorial guy here. I prefer just generating navmeshes instead of making them by hand. Have you tried just deleting the navmeshes from the cell window and generating? I'm happy to have a look at it if you want. I love problems :D Edited May 7, 2016 by djbausch

Some things I didn't explain in my tutorial. Brighter(pink) triangles are problems. You should only join and make new triangles off of existing triangles edges. Don't try and put them under or over each other on the same level. You should be able to generate a navmesh(after deleting the current one) it's pretty smart then just work with what it gives you is my suggestion.
