Yeah my tutorial wasn't very thorough you can blame me. Some things I didn't explain in my tutorial. Brighter(pink) triangles are problems. You should only join and make new triangles off of existing triangles edges. Don't try and put them under or over each other on the same level. You should be able to generate a navmesh(after deleting the current one) it's pretty smart then just work with what it gives you is my suggestion.

G'day mate. Ragegamer the tutorial guy here. I prefer just generating navmeshes instead of making them by hand. Have you tried just deleting the navmeshes from the cell window and generating? I'm happy to have a look at it if you want. I love problems :D
