i had EXACT the same issue with my OBGE v3 but i got it solved maybe i can help you now -->

the problem was that i used a shaderlist.txt AND the "Oblivion Graphics Extender Support.esp" at the same time.

And whenever i startet Oblivion and loaded a savegame the shaderlist was reseted by the Oblivion Graphics Extender Support.esp (after a few seconds)

The Problem was that i didnt know that i can edit the Shader easily ingame using the "OBGE v2 Settings Key" in my Misc inventory

I thought that i had to use a shaderlist.txt to configure the Shaders but that was wrong (maybe thats just youre problem know eh? ;) )

But that didnt worked well for me, i couldnt save my shaders and had to manualy activate and configure them every time i loaded a savegame.

So i decided to use the second (for me better) way i found out:

i deleted the "Oblivion Graphics Extender Support.esp" from OMM - BUT (important) didnt deactivated the whole Mod because if you do so, all shaders will disappear.

After that i configured every .fx shader file i wanted to use (find in Data/Shaders directory) with Notepad ++ and put the shaders i wanted to use ingame in the "shaderlist.txt" located in the same folder. Now i can use my Shaders the way i want them to use

I used the ingame menu just to find out what settings i prefered most, noticed the values i was setting and paste them into the .fx files by hand

i hope that will help you, sorry for my bad english

EDIT: important, hold down SHIFT while you click on a Shader to activate (when using the .esp) and hold down CTRL to deactivate
