Save the Railroad

[spoilers for the institute questline]

I've been playing through the Institute questline, and I've just gotten to the point where father gives you an order to kill all of the railroad leadership in cold blood. This is a little strange, because

I'm already acting as director of the institute, so I should outrank the director emeritus.

My character cannot comply with his command, but I see no other option which completes the institute questline. I don't mind shutting the railroad down, because I am or am soon to be in a position to free the synths without need for their intervention thus making their organization redundant, but I don't want to lose Deacon as a follower and I sure as heck won't be murdering anyone in cold blood. Would it be practicable to make a mod that gets me out of this particular Parthurnax dilemma? I would greatly appreciate any help y'all can provide.

Major spoilers here, so don't say you weren't warned.

Actually, being made director of the Institute turns out to mean basically nothing, as far as gameplay goes That frustrated me so very much on my first play-through. The Institute is run by all the department heads, and they see nothing wrong with forging ahead as Evil Inhuman Science, Inc. The game gives you no real way to direct their actions in any way besides making a choice between two bad things. You can't liberate Synths-- in fact, completing the mission where you try to, actually leads to forcing you to destroy the Prydwen. It would be nice, but... it's Parthurnax all over again, yeah.

 

I did particularly hate the way the storyline was written, in that it leads you to believe you might be able to work the Institute from the inside, but you simply can't.

Thing is: any major corporation is more-so ran by the Board of Directors anyhow. So you get a Board of jaggoffs that only want blood and you're f*#@ed unless you kill THEM in cold blood ... now there's an idea ...

I feel that with high enough intelligence and charisma you should have been able to start to manipulate things, convince some scientists what they were doing was wrong and start to change things for the better. Same with the Brotherhood. There should have been those that still believed in the Lyons way of doing things and you could split them, form your own splinter group (the new Outcasts?).

At the end of the day, the main story is a series of rails. You're just deciding which track to get on. Still, better than most games, though, where it's a single rail with a single line.

This is a similar request that i also want whereby I can take control of the Institute thereby rendering them harmless to the point of having diplomatic ending. There has to be a way that the quest conditions can be manipulated into tricking the game into allowing all 4 factions to remain. You would most likely have the Institute ending slide although you would also have to be careful in which radiant quests you decide to do.
