CTD issues when FO4 Modifies Load Order

So maybe someone can help me with this issue I've had since they implemented this ghastly way of doing mods for Fallout 4. Whenever I modify the load order or download and install new mods. Whether its from Nexus or Bethesda.net. The game insists on reloading the game using the new modified load order. Now I wouldn't have a problem with this except each time it causes me to CTD which has basically taken the fun right out of playing and modding the game. Not sure if it is a problem with my .ini files or maybe my load order. Also doesn't help that Nexus/Fallout 4 disables every single mod plugin each time as well. Can someone help me narrow this problem down cause i'm ready to just go back to Skyrim.
