When I look at the interior in the CK, it shows all placements and markers from both before and after the BOS show up in the Commonwealth. If they are quest aliases you can't exactly delete them or it would cause all the aliases to not fill and break everything. I'd just try creating a floating room in the void and stick every item you don't want in that. Maybe you can create some occlusion so it doesn't render their 3D unnecessarily. I'm just trying to rework what's already there and maybe add in a cookstation for Survival mode. It makes sense that if you immediately side with the BOS that there should be a cookstation, a water source, and a decent bed so that you don't have to return to settlements if you aren't doing a settlement playthrough. I get why there aren't other workstations until after the BOS reinforcements arrive, but the basics should be there for the Survival mode. Honestly though, it would be great to further overhaul the building so that it can become a pseudo home/base after reinforcements arrive. But I'll settle for the basics at this point.
