Say I wanted to add value of something to 1 but theres a perk that sets the value to 2, would that make the value 3 or set it to 2 because the setvalue would override it?.

ok, Say I make a spell that has a perk that adds one additional summon when cast, Then you get the twin souls perk and already have 2 out. Since the add 1 perk is taking priority because its currently being casted that means that it will allow 3 summons?.

No, when you create the perk you set the priority. Higher priority operations will be performed first and lower priority after. So if your set perk has a priority of 10 and the as pork has a priority of 5, the final value will be 3. If the add perk has a priority of 10 and the set perk has a priority of 5, the final value will be 2.
