Struggling to use Mod organiser and and steam workshop

Hello, So I recently just started using mod organizer after quitting Nexus mod Manager. I downloaded mods on the steam workshop just to make it easy and thing on the nexus, the problem is that when I launch skse, I click data files and I can't see my mod organizer files and only the steam workshop ones. Anyone know what to do?

This is my loot load order but my mod organizer mods are not on it, and only steam workshop ones.

That should not happen. When you launch SKSE it is supposed to go straight to the game. If Steam is not running when you run SKSE, it will run the standard launcher which gives you access to the data files option.

1. Make sure you are running Steam before running SKSE

2. Make sure you launch SKSE from Mod Organizer

Failing that, read up on Mod Organizer and how to set it up and use it: http://wiki.step-project.com/Guide:Mod_Organizer

Mod Organizer installs mods in a separate folder, not in the Skyrim data folder. When you launch the game, or another tool from MO, it creates a link between the skyrim data folder and the mod files. Anything you run outside MO won't "see" those files. Also, don't use the vainilla launcher unless you want to change game settings. I also recommend you making a backup of your load order files before opening the Skyrim Launcher, because sometimes it enables all your disabled plugins (making your game crash if you have more than 255 active). Only change load order with Mod Organizer, and launch the game from there.
