Have I hosed my game?

This is my third and probable final playthrough of Fallout 4. I'm afraid I may have screwed it up big time.

I was hunting magazines. I used a mod I got here on the Nexus, and for the first time I have all the magazines but one, the one inside the institute. What happened was, one of the magazines was in the building the courser shows up in. Thorough, but unobservant explorer that I am, I went through the whole building and found him. I killed him and recovered his chip.

I'm pretty sure I was supposed to find the institute first, follow a rado signal or something. I haven't had a main quest mission since.

I had a lot of other quests at the time, so I followed them, but I'm about out of them now. I'm running errands for the BOS and the railroad, but they are radiant quests and I'm not really getting antwhere. I was hoping to side with the minutemen this time around, as I have finished the game with both the railroad and the BOS, but I've talked to both Preston & Sturges and they've got nothing to say. Can this game be salvaged?

Don't know the exact point you're at, but I do know that to advance with the Minutemen you need certain triggers. At one point you need enough settlements under your control to progress, and at another point you need to actively do something to make you enemies with the Institute to progress (unless you want to finish with Institute and Minutemen both alive).

 

Have you already taken the chip to the Railroad for decoding?

I've gained 20 or 30 levels since killing the courser. Been all over the commonwealth map, and been to Far Harbor two or three times. I have more settlements than I ever had before, I think I have them all. Preston hasn't asked me to help a settlment in ages. Not sure where to go from here.

What I think you did was accidentally skip a main quest step,or one did not start for any number or reasons. Getting the chip is part of how you get into the institute.

I would look on Wiki, or another site that lists all the quests, and go through them to see if one triggers, or as suggested CC the quest to lead you to the railroad so Tinker Tom can analyze the chip.

This is exactly right. I killed the courser beforeI found the Institute. There should be a setstage command that I can use to get the quest back on track so I can take the chip to one of the factions. I've never used setstage and don't know what that would be.

You kill the Courser after you speak with Virgil, not after you enter the Institute. After you get the Courser chip you can go to the Railroad and let Tinker-Tom decode the chip. From there you return to Virgil and receive the plans to build the teleporter. Then, you choose which faction will build the teleporter, and then you finally get to enter the Institute.

DaddyDirection is correct. Unfortunately, the status of MQ206, The Molecular Level is "stopped". I have been unable to restart it. Tinker Tom won't talk to me about the chip. The setstage command doesm't work. Somehow I have to re-start this quest, but I don't know how.

This one I have read that it can bug like this or you loot the courser to fast, not sure exactly what they mean by to fast.

 

 

Wiki doesn't do a good job explaining the setstage steps, but if memory serves me correctly it would go like this,

setstage quest ID 10.

 

You can also use getstage quest ID which will tell you what stage the guest is on. Zero I believe is not started, 10 started , but do not hold me to that one. All they way to completed which can be 100,200 or higher, depending on how many steps the quest has.

 

I have had to do this often, as there is one quest I know of that is bugged, and I have to CC it just to get past one step.
