AceGoober
Just an FYI regarding Scrap Everything: SE must be loaded at the bottom of your load order. If using a mod sorting program - such as LOOT - it will place SE at various spots which will cause SE not to work properly. Place Everywhere requires Fallout 4 Script Extender to work. If F4SE isn't installed then PE will not function. If F4SE is installed then you have to place the object on the ground or solid surface first then grab it again to place wherever you want. Neither of these mods have ever in my experience removed settlements from the lists, and I've used them in all the wrong places. EDIT: Unless you HAVE seen SE actually indeed do that, then you could, maybe have solved months of headaches.
UUFrost
This thread is dead and buried, but I just had this problem and I actually found the solution, so I'm resurrecting every DEAD thread that mentions it so that future players won't suffer as we have. The solution on PC, via console command is to type: setpv OwnedByPlayer Truesetav 33c
