The masters as released by Bethesda are dirty but it does not cause any problems unless you mod. Is Steam installed in Program Files folder(default location)? If so, you will have UAC issues. It is best to install Steam and NMM (if you use it) outside of Program Files and on the same hard drive. Use Wrye Bash to make a bashed patch to combine any and all of your level lists. It is possible you missed something early on as you got more mods. You can try http://www.nexusmods.com/skyrim/mods/72725/? to see what that tells you if it does fix it outright.
