Guards in Whiterun, Falkreath, and Markarth keep attacking

I have had an issue after playing some Quest Mods that whenever I go back to the holds of Whiterun, Falkreath and Markarth I get overwhelmed by guards, but the citizens just either run inside their homes or ignore me completely and continue daily tasks and/or get killed by Guard arrows. I uninstalled and deleted the questmods that I had once thought triggered it, but it appears that nothing has changed. Also the guards will not speak with me, at all, under any circumstance. My bounty is 0, I used the console to send me to prison and paid whatever it wanted me to pay and right at the prison door I am immediately attacked once again.

It may be due to a bug from a mod that could have changed your faction into one that is hostile to the guards? Remove the mods that change the AI scripts. Start a new game save or load a prior save before you did those custom quests and see if that fixes it.
