You could simply avoided all this if you simply did Theives guild then the Civil War , Using the console can in some cases Brick your Save ie resurrect Command on named NPCs is a no no as it can affect the scripts that deal with them

 

BTW there are mods that will clean up Whiterun after the civil war.
