F4SE not using settings and saves

I recently reinstalled Fallout 4 and after installing F4SE I did a test smal test run and noticed that, without any mods yet installed, the F4SE-launcher it self works in the sense that it starts the game but doesn't use the settings I applied using the normal launcher and my saves, whixh are in my "My Games" folder, aren't there, all of which works fine when using the regular launcher.

I also checked my anti-virus if it is blocking something and changed the .ini's to allow modding, so these are not the problem :/
