Just increase the brush size and go ham on the entire map till all gaps are sealed. After that, reapply procedural erosion and sedimentation in a few passes to make the land feel more organic and it should be set. Note that the heightmap tool isn't supported and may sometimes generate errors when rebuilding the landscape. So do keep backups between iterations. I want to make my map manually but I can't because of this bug. Also I don't want to smooth my whole big map. Anyway I realised that if I exit the CK and open again, remake the map and repeat that a few times my map will be fine, but when I open the CK again it will turn back to bugged.
