BhataktiAtma
MSI Afterburner might give problems with some Skyrim MODS. I can't recall which though...I use Fraps and it has NEVER given me problems.
Thor.
Its not just msi, fraps to with some ENB mods, they tend not to like Overlay. Edited March 17, 2012 by Thor.

RitualBlack
Why not just use Elys MemInfo to check you Skyrim fps? Just drop it into the proper Skyrim folders than hit scroll lock. It will give you your current fps+ some other information about memory usage. It can be found here.
Dan3345
When I played BF Bad-company 2 and I had MSI afterburner installed it would cause my PC to spontaneously shut down. Wasn't until I removed MSI afterburner that it stopped happening.
