I've pinned the problem down to something OBSE-related, as I don't have these problems when using the normal launcher instead of OBSE. BOSS is a great utility that will do it for you. I would give it a shot and report your results after. I don't use BOSS but I do use LOOT, which afaik is an updated version of BOSS.
