Khumak
I'm not sure why this is happening since previous versions of Vortex didn't do this, usually the first time I run Vortex it will put all of the vanilla Skyrim SE plugins down at about position 50 in my load order instead of position 0. If I sort, it puts them back at the top where they should be. The only thing I can think of that might make it do that is that it put Skyrim.esm in the default group instead of the DLC group like the other esm files. I just changed it to use the DLC group to see if that has any effect. Most of my mods are in the default group but I do have some in the Fixes & Resources group and a few more in the Add-ons & Expansions group. It only ever does this when I first load Vortex, never when I sort. This is with version 15.2.
rmm200
Silly mandatory question: Do you have "Autosort enabled" selected?
Khumak
I've tried it both ways. Doesn't make any difference. When I first load Vortex it puts the vanilla files in the wrong place. Once I click sort then it puts them where they should be. In my case I always end up sorting before I close Vortex anyway and when I run the game I have Vortex closed so I don't think it actually affects my game. sopmac45
It does not matter if Vortex is either opened or closed. It will apply your Mods/Plugins to the game anyway. Have you enabled the Load Order function inside the PLUGINS tab ? If not, click on the Settings icon and enable it. After that, you can click on the up or down arrow beside that function and it will display your load order accordingly. See above.
zarantha
I've seen this too since upgrading to 15.2. I do have autosort enabled so it does fix itself automatically, but it's odd why it's happening at all.I've seen it consistently after enabling a mod that I've just installed. I suspect that undeploy / deploy might do it too, but I haven't tried that. Here's a few screenshots that I captured before autosort corrected it. https://www.dropbox.com/s/2jwquvcrxaidn7h/load_order1.PNG?dl=0https://www.dropbox.com/s/2k8cwahtdntzdbf/load_order2.PNG?dl=

In my case the mod index for them is not correct until after I sort. Edit: Out of curiousity I intentionally loaded Vortex, verfied that my plugins were in the wrong order, and then exited. Then checked the plugins.txt and loadorder.txt in /Users/<username>/AppData/Local/Skyrim Special Edition and the vanilla plugins are not even in those files. So this is probably just a cosmetic issue.
