I know it's a little dark, but that's due to the Realistic Lighting mod. So my problem is that these dark shadows in tight places look terrible and they penetrate everything. When a tree is supposed to obscure that rock, I can still see those black shadow things. It's quite annoying, any help?

From those images it doesn't look like you're experiencing any bugs or glitches, i think that the shadows are just too dark for your taste.

 

Fortunately, this is very easy to fix.

 

Open your SkyrimPrefs.ini

Find the line "fShadowBiasScale=" (near the bottom of the [Display] section)

The variable controls shadow intensity, lower numbers = darker shadows

 

I currently use a value of 0.5000, to me this looks pretty good. You may want to go as high as 1.0000. At 1.5000 the shadows start to look really washed-out.
