Mods show that they're disabled / uninstalled

For whatever reason when I selected fallout 4 and went back to SkyrimSE it said I had zero mods active and it shows some of them disabled and some not installed. The weird thing is that all the mods still work fine, the mods are still in their folder. It said something like Skyrim.ese / se or something like that wasn't valid or something. I assure that I never moved my installed path or moved or even messed with the mods before this happened. This isn't the first time this has happened either, about a month ago the same issue happened and I painfully reinstalled all 150 mods. Is this just a bug error in Vortex or is this something that I need to look into and fix ASAP

I had the exact same problem. Started off with Skyrim SE being managed, installed and set up mods. Played the game for a bit, then switched to regular Skyrim to be managed. Installed mods there got that running and working. Then I switched back to Skyrim Se being managed, and I find that all the mods are disabled, and it looks like there is a duplicate of each mod that has been disabled right below the previous but it shows as uninstalled. I'd like to point out though, that it's only the disabled ones that have a copy of the mod in the mod list. Anything that was uninstalled before I switched game modes doesn't have that issue.

 

There are no error messages other then the obvious one telling me that there are missing dependencies. But that I assume is because the manager sees them as disabled or uninstalled. The plugin section shows nothing as if everything was removed.

 

The regular Skyrim mode doesn't seem to have the same issue. Now however, when I switch between the two there seems to be an error about getting plugin information from LOOT. Just says Error : already closed.

 

Ah also just noticed, maybe a related issue. The Skyrim SE mode has a single separate profile, but the undamaged mod list for regular Skyrim only has the default profile and seems fine.

 

In another added note, since I discovered more information. The mods themselves are still in the game mods folder, it just appears that switching modes caused all the hardlinks to be destroyed.

Just ran into this same problem. Switched to Fallout 4 then back to Skyrim SE and I see this. Has a fix for this been discovered?

 

Edit: So, to clarify, my issue the same as in xxxbacon3's screenshot. After switching to Fallout 4 for the first time on this PC and back to Skyrim SE in Vortex all mods in the "Mods" section show up twice, with one of each mod showing as uninstalled and the other as disabled. I use hardlink deployment and all files are still in my Skyrim SE folder. I can still play but obviously adding and uninstalling mods is going to be impossible without completely redoing my install.

 

Edit 2: Removing all mods from my Vortex Skyrim SE downloads folder removed the duplicate entries of the compressed mods. I was then able to enable and deploy all the mods I had previously enabled. This is weird, since their files were all still in the Skyrim SE Data folder. However after doing this things seem to be working. Disabling or uninstalling a mod properly removes it from the Data folder. I hope this can help anyone else who runs into this issue. Just keep the compressed files for mods you think you will want to reinstall with different options so you can drag and drop them into Vortex if need be.
