tetradite
It's possible to have your political capital in one place, while keeping a substantial base of operations in another (more defensible) place for if this is required. My political capital would be Whiterun, due to it's centrality and the speed of communications with all other cities that this would allow. Also, it would be a good message of unity to send to base your new capital in the city least alligned with either faction in the recent civil war. But I'd be keeping another (probably Windhelm) as a military centre, and point of last defence. And make damn sure I fortified the route between the two (by occupying places like Valtheim). I say Windhelm rather than the other defendable options because of the climate. One thing I don't see mentioned above is climate. Windhelm may not have the natural geography of say Markarth in it's favour, but it is highly denfendable (that huge bridge and walls etc) and you would not want to be camped outside of it for any lengthy siege. Thinking of the Russian winter's role in WWII here.
