It's only based on file times. It only makes a suggestion if all conflicting files of one mod are newer than the corresponding files in the other one and then suggests using the newer files.

 

The suggestion can very well be wrong, for example if you have an "optional" file that extends the "main" file and then there was an update to the main file but the old optional one still applies to it, so do apply common sense.

 

It's like a GPS: usually useful but if the GPS tells you to drive into a river and you do it, don't blame the GPS. You're still the one in charge.
