FOMM and Mod Organizer

I have never seen a Mod Organizer or FOMM mod.

There are some mods where the author has recommended the use of FOMM for installation, but that can be overcome with a manual installation.

FOMM pre-dates MO, so it is not aware of any of that manager's "unique" package formats (if any). MO supports the package format (in particular the "wizard scripts") used by FOMM. You can use both managers, but bear in mind that mods installed with one manager are not going to be "recognized as managed" by the other. That does not mean they won't work. However, MO works from the concept of an "empty Data folder", and populates that folder using plugins defined in it's "profile". Plugins installed with FOMM will have to be manually added to the "profile". Best to check with the MO Support forum about how to handle mods installed with FOMM. Be sure to indicate if you are talking about the original MO or MO2.
