You're correct that only mods with plugins shows-up as "unmanaged". But if you install the same mod both outside MO2 and inside MO2 and take a look on the "Conflicts"-window, you'll see the "overwritten mod" is data-directory, even if the mod does not include a plugin. Interestingly enough MO2 fails to display any icon about where being any conflicts, despite the "Conflicts"-window lists the conflicts. Link to comment Share on other sites More sharing options...

Then when you get done reinstalling your game, add anything you need to do manually like F4SE, and hit Deploy in Vortex.All your mods should be where they were.Major caveat - take steps to backup your mod staging folder. As far as manually updating third party mods I can live with that. It is definitely recommended to start from scratch with Vortex - that way you'll have a clean setup from the start. Just two things to be aware of: 1. Doing that, the integrity of your current (modded) save games cannot be guaranteed. Chances are you won't be able to exactly recreate your current setup / the setup your saves were created with. 2. If you install mods via Steam on top of using mods managed by Vortex ("Subscribe" button in Steam) you will have to manually keep track of those as (in relation to mod conflicts) Vortex will not know about these mods, except for their plugins.
