Mod installation issues using vortex

Hi and thank you. I am still getting familiar with vortex so that could be part of my problem but I doubt it is.

I am using vortex version 0.17.11 and the game I am having issues with is Fallout 4. I am using the current updated version of fallout 4. I currently have only 14 mods installed.

My computer is an Alienware Aurora R8 and I have had it now for about 5 months. It is the mid level gaming version and it's windows 10 home edition. It has:

an i5-9400 cpu @ 2.90ghz

16gb installed ram

64-bit operating system

Vortex seems to handle downloads well except for manual downloads. Below is everything I did and my issue.

After installing Fallout 4 and running it to get it going, I downloaded the latest version of f4se (fallout 4 script extender). I did it manually and followed the instructions properly for installation. I am familiar with it because I use it for fallout 4 on my laptop. It was installed correctly. I tested it by clicking the f4se launcher and running the game for a few minutes. Then I went into vortex and set the path to launch using vortex. I then launched fallout 4 through vortex f4se slot and it ran fine. No problems. I then downloaded 4 or 5 mods using vortex and everything was going well. I again launched the game using the vortex f4se shortcut and all was well. Here is where I ran into a problem. I downloaded about 10 mods manually, then clicked the vortex install from file option and let vortex install them. To be clear, I did not download all the mods and then click install. I downloaded a mod manually, then selected the install from file option and let vortex install it. I did this for each mod as I downloaded them for a total of 8-10 mods.

I then launched the game through vortex f4se shortcut and once I clicked continue to play the game I received an error message stating f4se was not installed properly.

The next thing I did was go into the game folder and launch the game using the actual f4se launcher. Same message. I checked to be sure f4se was installed properly by looking at fallout 4 on my laptop. So I know it was installed properly. I re downloaded it and went through the process. I still kept getting the error message.

My next step was to disable every mod I had manually downloaded and try to launch again. I still recieved the message stating f4se was not properly installed. So I deleted every mod I had manually downloaded, including f4se. I still had the mods I downloaded using vortex. It was about 4-6 mods.

I then launched using vanilla game launcher since none of the mods I still had needed f4se. It played fine. I re installed f4se and launched the game. It seems to be working fine.

I am wondering if vortex has an issue with mods that are manually downloaded and then installed using vortex install from file option.
