LOOT with zero Mods kicking up errors...

I installed a bunch of Mods. It worked great, with no black face, no bodymesh hiccups. Everything was fine every time I tested it (usually after installing 20 Mods). Then out of the blue, or course only after I installed 50 + Mods in a row without checking, everything started messing up. I used Mod Organizer 2. Black face on only Aela the Huntress (no one else), and the nude body meshes (CBBE) were all out of wack. No nipples, overlapping meshes on the hands and hips. Strange, so I ran LOOT and got a massive amount of errors. It was a huge log. So I deleted all my mods and began again. Same issues. I even tried installing just CBBE (with no other mods) and I have the same issues with meshes. Running LOOT, with just CBBE installed, I have the same massive amount of errors. So, I delete all my mods (checking where mods are stored to make sure), delete all saves from the game (both while in game and through the folder), uninstall Skyrim from Steam, re download, and start fresh. RerunSSEEdit to clean freshly downloaded game, download a few mods, run again. No joy. Same issue, and only with about 10 mods. Same problem with LOOT. So I re delete all mods, verify files through Steam, make DOUBLE sure I deleted everything, and then ran LOOT again. AGAIN, I have errors. With nothing! I have nothing! Game runs fine, except for those issues I mentioned (including Vivid Weathers). Am I doing something wrong? I already re downloaded Skyrim from Steam twice, deleted and REinstalled mods at least four times, and no matter what I do I keep getting errors and things start messing up!

And now, after uninstalling (for the millionth time) Skyrim, SEEdit, SKSE64, All Saves, Backups, LOOT, everything and reinstalling the basics (LOOT, SSEEdit, SKSE64), run LOOT and BAM! A literal s*** TON of errors.
