I did something dumb, and now I don't know how to fix it.

So, I really wanted a mod from bethesda.net, but it screwed up my game because I cannot load my nexus mods now. I was trying to do a trick suggested by some people on steam on how to get bethesda mods to load through NMM. Anyhow, I messed up what I was doing now the game won't load my nexus mods because the bethesda launcher is loading them now. I want to go back to NMM loading them.

From what I'm understanding of your situation, you've got a lot of things wrong.

You can download games from bethesda from the in game mod menu. That in no way affects how NMM handles mods.

Bethesda launcher doesn't do anything but start the game, and give you more options that aren't included in the game menu options.

 

Don't start the game with the steam launcher, or the bethesda fallout 4 launcher. If you've got NMM set up correctly, run the game from there. If you have mods that run f4se, run the game from f4se.

 

You've also got it wrong about one mod blocking your other mods. Bethesda made changes to the way that the game reads file headers for mod files, in the most recent game updates. The game itself is not reading the file headers for the files of a lot of older mods, so they're either not working, or not working as they should.

The only mods that are going to work correctly now, are mods that are either made, or updated by running through the most current version of the Creation Kit, so that their header information is changed to the new standard.
