While all of them have issues they are all still better than doing this manually. When you download manually you should have a compressed (often 7zip) version of the mod in your download folder. You decompress that using your tool of choice and move it to the appropriate place in your Skyrim/Data directory. For textures that should be Skyrim/Data/Textures.
