Well.. you "to my knowledge" don't. Maybe you can find a tool that cleans the Skyrim folder of any new additions not included in the clean install, but understand that even with all our tools for modding Elder Scrolls games today, there still is a lot of work. When i started to mod my games with Morrowind, every mod had to be installed manually, so my tip to you is to just get used to it :)

Delete all files in the Data folder except following:

Skyrim.esm

Skyrim - Animation.bsa

Skyrim - Interface.bsa

Skyrim - Meshes.bsa

Skyrim - Misc.bsa

Skyrim - Shaders.bsa

Skyrim - Sounds.bsa

Skyrim - Textures.bsa

Skyrim - Voices.bsa

Skyrim - VoicesExtra.bsa

-----------------

Dawnguard

-----------------

Dawnguard.esm

Dawnguard.bsa

-----------------

Hearthfires

-----------------

Hearthfires.esm

Hearthfires.bsa

Then you get rid of all mods.

You could keep the Video folder, Interface folder and the Docs folder.

Would deleting everything in the data folder except the vanilla files, and then choosing Verify integrity of game cache in Steam work?

I've thought about doing this myself. I guess I'd just need to back up the data folder first and it'd be fine to try.
