(I'm not well versed in collision terminology, so forgive me, but:)

 

Some objects don't have proper collision (Branches) so you can't use them as activators.

At the same time they are recognized by the Settlement Scrapping System, so there's something "tangible" there.

 

 

So is there a way to give those objects full collision in Nifskope, by changing some flags

No, the collision has to be remade in 3DS Max, but I think I've already solved that problem for you :)
