I used your exact BAT three times and it still tries to compile the -f="C:\Program Files (x86)\Steam\steamapps\common\Fallout 4\Data\Scripts\Source\Base\Institute_Papyrus_Flags.flg". I copy pasted your text and my paths look the same as yours. I don't think I added any extra characters or spaces or deleted any that were in your text. I do have the pause command at the end so that the popup window stays on my screen so that I can read it.
