However when i launch the game and i open the data files at the in game launcher for skyrim, not all of my mods are showing up causing them not to be in the game when i go to play Link to comment Share on other sites More sharing options...

The game only sees mods which have been Deployed.If you do use the Deploy button, you should see them on the Vortex Plugins page, as Enabled.
