Got it working now. Didnt take as long as 30 min thankfully. I thought it would load as soon as the game started, even deleted SkyUI(I downloaded that from SW without the NMM so thought maybe that was what did it) and redownloaded the mod from the nexus site. Booted the game with the new install of SkyUI and when to get a drink while the mod loaded like it does on 1st time startup, and when I came back, there it was in the MCM menu :) Guess I didnt need to delete the skyui in the first place, but now its atleast listed in the mods list and not just in the plugin list on NMM :)
