Use the SKSE loader to launch the game. I made a shortcut of it on my desktop, renamed it to Skyrim and changed the icon.

I'm in the same boat OP, spent the better part of a month trying to figure out what's causing it, until I said screw it and played with the risk of CTDs without rhyme or reason, but this time I used this http://skyrim.nexusmods.com/mods/21695 It's not a perfect solution, and I'd rather not quicksave every 5 steps so this works, for now.
