I recently played both games and I would say I can't choose between the two! I like playing FONV because of the FPS-like system. However, I prefer to the storyline of FO3.

I prefer the NCR. After witnessing a group of Legion fail to ambush two merchants and their mercenaries highway heading to Novac, near Wolfhorn Ranch), it solidified my decision. It takes a lot of guts to charge in with machetes and all, but you don't bring a knife to a gun fight.
