Wow. LOTS of stuff I have no clue about there. Are you using F4SE? If so, install the Better Console mod, find one of your invisible NPC's, open the console, and click on 'em. Should tell you what the last mod to affect them is.

This happens, root cause not yet identified in the community, except it's most definitely a texture/mesh load issue, not necessarily missing, but not loaded in time or correctly. Possibly similar to blackface texture size issue.

Happens for two raider outfits for me, most especially on corpses or going from int to ext or vice versa.

Can "trade" "T" toggle on and off an item (i.e. goggles) and it will probably load.

 

Can say your Load order does not demonstrate much of an order. Keep like things together (i.e. hair, eyes, characters, weapons, npcs).
