It's not the home itself you need to set, it's the ability to command followers. Amazing Follower Tweaks and My Home Is Your Home are just two examples. Since Lydia is your housecarl iin Whiterun, she'll stay at breezehome if you own it or just Dragonsreach if you didn't own breezehome.
