Vortex makes a Mods folder in the Mods folder

I know this thread is old, but it might help in future searches. I know it would have saved me several hours when I could have been playing instead and googling didn't help. TLDR at the bottom of the post. 

I figured out this issue arises by selecting the mods folder itself when you define the UDF for Vortex. Vortex creates a mods folder on it's own, so when you select the default mods folder as your UDF, Vortex will create the 2nd mods folder nested inside. You need to select the mod folder location rather than the mods folder itself. In other words, when navigating to your mods folder location, the folder labeled 7DaysToDie should be the last folder you open. But even then you still might end up with the nested folder. Here's what worked for me but ymmv.

In Vortex, purge mods and stop managing 7dtd, in that order. Next CLOSE VORTEX. Navigate to your mods folder location and delete the root mods folder. This will also delete the nested mods folder along with the .json file that tells Vortex where to deploy the mods. Then open Vortex, start managing 7dtd and the UDF pop up should, well, pop up. Navigate to the location where your mods folder used to be (remember, 7DaysToDie should be the last folder you open). Click open at the bottom of the file explorer window. Manage 7dtd, deploy mods. There should now only be the one Mods folder that Vortex created with the mods inside and a new .json file directing Vortex to deploy to that location.

IMPORTANT NOTE If you use this process for the original steam default location that follows the Program Files (x86) path, you'll need to run a file integrity check through steam to reinstall the 0_TFP_Harmony folder into the mods folder. If you're using the new appdata mods folder location, you might need to copy and paste the 0_TFP_Harmony folder for the mods to work correctly. That's what I had to do as it wasn't there by default.

TLDR: In Vortex, purge mods, stop managing. Close Vortex, delete root Mods folder. Open vortex, choose new UDF. Vortex will create a new Mods folder. In Vortex manage and deploy. If in the original mods location run Steam File Integrity check for 0_TFP_Harmony folder. If in the new appdata path, copy and paste the 0_TFP_Harmony folder.
