Try using More Informative Console, it just updated.  Click on some of the areas in and around the hole, and see what it tells you about the last mod to affect the area.

The only things that show as having affected anything around the area are NAT ENB and DynoDOLOD. Trying it after verifying files and and not using any mods and there's nothing that has changed anything in the area.

Also, if you are familiar at all with SSEEdit, you could try loading your entire LO, right-clicking on any mod once they are loaded, and use the "filter to show conflicts".  Then open the game masters to see what has overwritten the Boethia shrine.  This will probably be tedious.

I hate you for even telling me about this. Tedious doesn't even begin to describe it. So far I haven't been able to find anything useful. I've tried searching for refIDs and checking anything with meshes/textures that I can. But it's like this area was just forgotten/removed when they did the update. I can't find anything.

Any clue if I could check my files manually (instead of just verifying them via steam) to see if this area is just flat out missing? And where I could check if that's possible? It really seems like the files are just gone rather than being overwritten or replaced. Possibly failing to load? I don't know. This is my first time dealing with a heavily modded game and oh boy has it been a steep learning curve. Just got the game around the end of November and have been learning since. Not my first time playing Skyrim, but it is my first time modding it.

So, I think I may have found part of the problem...

Sorry for horrid image quality, not allowed to upload very large files. But as you can see on SteamDB there's a few files, all the green ones actually, that are supposed to be in this depot. They are simply not there. I never messed with them and have no clue why they are missing. The resourcepacks in my current install (the screenshot is just of my backup depot for 640) say they were last modified on the 9th, so I'm guessing that's around the time something messed with them. Everything from the other depots appears to be present.

I thought that it must have just been accidentally or automatically removed/deleted by something so I went ahead and downloaded the depot again assuming I'd get the resourcepacks back.

Downloaded the depot again and those resources are still missing. Steam is omitting those files when downloading through the console. Is there any other way to get them?

I don't know why files would be missing from the d/l, you will have to wait for someone else w/more experience to help.  I suggest going to one of the 'downgrader' mod pages, and ask around there.  Maybe they could shed some light on the problem you seem to be having w/the depot versions.

Totally agree with the above poster;  those particular files seemed to be implicated in attempts to downgrade from whatever the latest version of SkyrimSE. They were added by the latest version as modder's resources - apparently... There's a discussion on reddit.

I don't know enough about the structure of SkyrimSE to say anything else about them. To me it sounds like they might be associated with the CC stuff and nothing else.  The modders will know...

I hope you're bearing up OK there...

I’m kinda glad to see someone suffering with this issue. I’m running the previous latest version of Skyrim (1.6.4.0, I think?) and my shrine is exactly like OPs. Don’t know what effects it, I’ve tried looking at the console to see what last touched the area, but nothing really helpful.

Really hope someone can help us fix it! It’s very distracting knowing something has altered my Skyrim other than meeee!

Just noticed this today happening and came upon this post. Also some windmills in whiterun are half gone I don’t know if this could be related but the only fix I found was to start a new save and the shrine was there, I’m using the Mandragoras mod shrines AIO btw.

I've just run into this same problem in my game.  For some reason, the shrine is marked as disabled.  To fix it, go into the console, type in "prid 33dcd", and then "enable".  I also had the same with the 3 windmills in Whiterun missing.  Same bug.  Their id numbers are "1b5cd", "5ca6b", and "5ca6c".

Edited to add windmill ids.
