Vortex keeps disabling my plug-ins

I'm having two problems with Skyrim SE. The first happens when I set up a new profile and enable the mods I want to have for that playthrough. Once that's done, I click on the sksee64 loader. The game begins to load and I am at the default intro (this is the second problem. I have "Alternate Start - Live Another Life" enabled but the game disregards my choice). I CTRL-ALT-DEL out of the game and try to reload. As the game begins to load I get an error message to the effect that some mod is missing. I cancel the game and return to Vortex. I click on the "Plugins" choice under the "Mods" column and "oops" all of my mods are disabled.

This problem only occurs with Skyrim SE. I also play the legacy version wit no issues.

This is not caused by Vortex. Something else is modifying your load order. It might be an external tool, the game itself, or an SKSE plugin.
