What do you mean, traces of mods? Do you mean, clothing items, weapons, sounds, textures, and other things are still showing even though you unchecked the mods?

 

The mods aren't screwing up your game. They're just conflicting. Do you use OBMM to manage your load order? If you put two mods in your data folder that alter the same thing with different results, the last loaded is counted. The standard launcher loads by alphabetical order. OBMM lets you choose the load order. This fixes a lot of problems.

 

If you really want to get rid of everything without reinstalling, uncheck the mods, and then go into your Data folder and delete the files they added. If clothes still show up changed, it's because the files are still in your folder, so the game looks at that instead of the real item. Just delete them and the game will go back to looking at the real item, which is safely stored in one of several .bsa files.

Still, since removing "all" mods, as the OP seems to be willing, would turn almost all saved games unplayable... better may be just making a plain clean install, that would grant no mod left GMST issues behind.

 

Anyway, no method will work as intended if leftovers from /data and/or (My)Documents\...\My Games\Oblivion is kept.
