@DuskDweller: So setting the new version of NMM to install mods the old fashion way is something we shouldn't do? lol, I'm so confused right now.

You're not supposed to do that, in this specific case I think you're just ending up with a Skyrim's data folder full of unpacked mod files, in their own modname folder, and then relinked in the Data folder. A real mess :)

Also keep in mind that this new version of NMM will already make Windows think that the files are in the game's Data folder, so no need for gimmicks.
What happened here is that there was a bug causing some mods to not be reinstalled, so that why people were getting missing mod files.

Using 0.60.4 should fix all those issues.

Well..
Squashy was one of those, who were surprised by the Update's complexity.
He went and posted a note that was not quite Flaming. ;)
Well, Squashy is back to say, (after only 15 SOLID hours of reloading/reorganizing all his mods by hand) , that, once you figure what you are doing with this critter, it's not so Bad!

The only problem that aggravated Squashy , was the slow processing of some large texture mods. They would start out ok, 'unpacking' to '50%' then, Hang there for 10-12 MINS!!
Plus the fact that, since a 'S**t-Ton' of people are now working on their own repairs/replacements/reformats/etc. , the download server is Swamped!
Squashy's average NMM-DL was 224 kbp/s ALL DAY!

So, good luck to everyone who has to deal with this, a lesson should have been learned by ALL!
"TL ; DR is NOT an option!" "RTFM is the ONLY option!"

Ok, I misunderstood what aramil31 was saying. I thought he meant you could set it to install mods directly to the game/data folder instead of the archives. I do a lot of manual installs and make a lot of manual changes to my game folders so not having mods installed there causes some problems for me. For now I'll just stick to 56.1. I'm worried about what I'll do when Fallout 4 comes out though.

This update broke skyrim. First is crashed during the migration. Then again during a manual installation of the mods. After close to an hour of getting all the mods back in it broke skyrim. Will not even load. It will make it to splash screen the gets eaten by the kracken. It's looking like I will have to delete skyrim and reinstall. Not the way I wanted to spend the evening. Good thing I have a good internet connection. Many cuss words to follow. But hey mod it till it breaks right?

Up till this point have loved NMM. I'm sure I'll love it again after many beers and a working skyrim.

Now that my rant is over, many thanks to the makers of NMM and all the modders who have made skyrim beyond awesome and kept it fresh all these years.

Brave soul here: Okay... So... uhm... is there like... a reason for why the speed to delete a mod has been decreased with about 500%? Took me over an hour just to uninstall and delete Raven Castle, while in previous versions it took about 4 - 5 minutes.
