BubblezGod
If anybodys having trouble. my CK kept crashing at launch and I noticed it was trying to read archive code. So go to creationkit.ini and look under archive. Where it says "bInvalidateOlderFiles" make sure it = 0. worked like a charm.
ruifrvaz
If you're using the newer Creation Kit for Skyrim Special Edition, the file will be called "CreationKit.ini", the rest of these instructions are still the same.
ToxPaws
Hey I also had this problem and after almost making my skyrim unplayable, I found out: When you want to use the CK for mods, dont look for SkyrimEditor.ini, this file is linked to another app or something, cause I found the allow Multi master file under CreationKit.ini and it works now. This post is probably ancient but I hope it helps whoever : )

Maladrom
It may be called CreationKit.ini as mine was, if so just add the bAllowMultipleMasterFiles=1 and bAllowMultipleMasterLoads=1 under General.
