Unchecked Mods in Load Order, why not?

I recently read a comment about leaving unchecked mods in your load order and was curious what the issue is with doing that? I have noticed some mods have required mods that are not supposed to be active but in the load order anyway so, yeah, hate to go all Seinfeld on ya but "What is the deal?"

Any file that is in the "Data" folder will be loaded into the game memory. If the mod file path is the same as the game file path, it will be displayed in the game, whether or not an .esm or .esp is active.

 

Loose files (.nif or .dds) always overwrite archive files (.bsa) if the file paths are the same.
