Mods Get Disabled Upon Fallout 4 Launch

Two days ago (today is 19/03/2016) Fallout 4 was working alright, and now when I launch fallout through Nexus Mod Manager (NMM) and load my save, it says mods are missing.

I'm using F4SE, and I've tried without it.

I've tried creating a clean game and no luck.

I've tried uninstalling NMM and deleting the leftover files.

I've tried uninstalling both NMM and Fallout 4 and deleting leftover files.

My observation is that plugins.txt file gets set to read only whenever I launch Fallout 4 so I've googled the problem and found out that changing the name of launcher and using Fallout4.exe as launcher will solve the problem, I've tried that and it did not work.

I don't know what is wrong with Fallout 4....

Have you tried running the .exe as an administrator?

I did, and it did not help. I've also tried manually setting plugins.txt to non-read only. It only helps to a certain degree if I fill the txt with hand and then run from f4se exe not from nexus. (normally I link f4se to nexus and use it).

Did you just install an updated version of NMM? I installed a new version and it hasn't worked since that; I'm trying to determine if NMM is the problem or if FO4 updated or something.

Yes, I actually did. Is it possible download an older version and try again?

I've had this problem also, after updating both the game as well as the NMM, but it didn't persist, meaning that I sometimes had this 'glitch' and had to manually re-activate all my plug-ins, but then the game started in a normal fashion afterwards...

Also be aware that certain mods don't function under the 1.4 game patch...

1.4 is the Automatron version right? Do you somehow know what mods in particular not work with 1.4 or do you have a link with a list or something else like that? Would be nice to know that, because i don't want to f*#@ up my game now, but i also don't want to disable my mods.

I currently have

CBBE

Azar's Ponytail hairstyles

infinite settlement budget mod (ONLY ESP)

and the AWKCR + weapon-/armorsmith and their requirements + nsk13's mini dress, adventurer outfit, chem i care and commonwealth shorts.

Oh and "Fallout 4 Texture Optimization Project" from torcher

It's kind of a little list of mods i use right now. I don't want to break Fallout 4, like i did with Skyrim LoL

I've had close to 200 mods installed (currently 'only' 152 with 147 plug-ins) and those you have I'm also using, bar the nsk stuff
and aalso did away with the "Fallout 4 Texture Optimization Project" as that was far inferior to the Vivid Fallout series from Hein84 (am not using his hair mod).

Hein84 succeeded in ameliorating the complete outlook of FallOut 4 with smaller sized textures but those textures are far more detailed than the vanilla ones, despite the smaller size.

I'm not aware of a list, but there isn't that many since mods that have been made prior to the patch are usually updated.
