How To Fix Scrap Everything so you dont delete the houses and sidewalks :)

Open F04Edit.exe and load fallout4.esm and scrapeverything.esm.

 

once its done loading expand scrapeverything and goto "Form ID List"

 

delete sanctuary walls/roofs/foundations and red rocket walls and then close it and confirm that only scrap everything.esp is checked and close it.

 

done! :)

 

I don't know if its the same thing for Spring Cleaning as thats a different mod but it might be. Until these 2 mods get an update from the authors this is a temporary fix to save our sanity. There nothing worse than spending 30 minutes cleaning up sanctuary then accidentally scrapping part of the sidewalk or one of the house foundations by accudent and having to do it all over only to delete the roof this time. :)
