I had that mod on my last play through and didn't have issues with that but I did have this same problem on my current play through. I never bothered to research why. Now I know. What a shame, I like that mod. My work around is to dismiss a companion the first time while IN a settlement. As they start walking off I open up workshop menu and use the move option to send them to a settlement I choose. After I've done that one time, that settlement becomes their new home and that's where they will go if I dismiss them in the future.
