Do you mean things like LOOT and TES5EDIT ?

You can make a patch from the main file of that section of the map and loaded last which will override and bypass the issue

if you don't have it, there is a compatibility patch for dawn of skyrim + jk cities. if you ARE using that, then the problem could be that you don't have jk's whiterun.

I removed dawn of skyrim and that has seems to fix the problem...I might use Jk's overhaul as a replacement

you can use them both, but you need the full collection and the patch.
