I've never used the disable command, but I know that markfordelete can cause LOD-flicker, so, be advised. If you have LOD-flicker, try FortuneQuacker's No More Disappearing Act mod. damanding
My understanding has always been that it's best to use a combination of the two commands. First disable, then markfordelete. The advantage of that is that if you disable first you can be sure that you had highlighted the correct thing to remove. If you didn't highlight the correct thing you can just type enable to bring it back. Then after disabling you delete. But even easier than that if this is in your settlements is to just use the Scrap Everything mod. http://www.nexusmods.com/fallout4/mods/5320
